I recommend getting an external USB SSD for scratch disk. It will need to be formatted an Mac OS Journaled. Then it will show up as a scratch disk option. Check that drive and uncheck the system Mac OS drive so it only uses the external SSD. After doing that restart PS and make sure it kept the preferences.

The amount of scratch disk being used has zero to do with Pixnub itself. It has to do with the work involved that Photoshop does when Pixnub is batching. I have done testing by doing all of the steps manually and PS will use the exact same amount of scratch disk when manually doing the work as when Pixnub does it. It’s just that Pixnub can do a lot of work in a short amount of time. I’ve does extensive testing on scratch disk usage and reported the usage to Adobe on several occassions. Basically the answer I get is “it is what it is”.

So because of this, I highly recommend using an external SSD for scratch and don’t use that external SSD for anything else. they are cheap. It will fix the issue. Also, the SSD will then take the abuse of the read/writes and not the more important system disk that can’t be replaced on the new Macs.
