Check to see if you have 2 copies of the background image in the background folder. That is most likely the issue.
Background swapper will make a copy for every background image in the folder. That way you can add as many different backgrounds to each image in the same batch. So if you have 10 different backgrounds in the backgrounds folder then you will get 10 composites for each image, 1 for each background.
