You can’t use the face detection modes 1,2,3,5, and 6 with images when the face is covered up. You will need to use mode 4, 7, 8, 9 or 10. None of those modes use face detection. Mode 4 is probably what you want. Mode 4 will aligned the image by the cutout edges.
If mode 4 doesn’t align the head exactly where you want it, then you can use the pause to scale or pause on completed image option. Then it will pause for you to align each image during the batch. When you press continue it will then just move on.
For pause to scale, you use the checkbox on the top of the screen in the Photoshop scale dialog. For pause on finished image, you will get a continue button in the SPA window. With this option you can do any Photoshop editing , not just scaling.
